The Made in Abyss anime adapts the core story of the series well. It doesn’t skip much, but it does still cut out a fair bit. Honestly, there are a lot more messed up moments in the manga that didn’t make it into the anime.
If you want more suffering and questionable things done to children, read the manga from the beginning. If you want more story, you can carry on just fine.
